Does anybody know how one can be set query timeout for any connection to a SQL Server, controlled by SQL server itself?

I don't think so. There is 'remote query timeout' and 'query wait' in sp_configure, and of course query governor cost limit. I've also looked for this feature and didn't find a single setting.

Any clue how to tweak SQL Server settings for query timeout.

Have a look on the SQL server properties in the Enterprise Manager. The Connections tab, section Remote Server Connections allows to determine the query timeout for remote server connections.
