What replication model are you using.  It sounds like you need to be using merge replication and are not.  JMHO.

I thought you could, but we were having problems with an MSDE install.  As it turns out the third party vendor that this instance was installed for modified a bunch...

The problem wasn't with the registered names of the servers.  I added the alias and it all worked like a charm.
